First of all, exact this warning is written in the readme-files of fips. 
Second, there is described how to use fips: first, check your harddisc, 
then do a defrag, then check again, make backups if you want and then use 
fips.
I used fips and it worked very well for partitioning my disc for a linux 
partition.
