We've had the same experience here at work with two of our Compaq desktop machines. In both cases, the entire motherboard required replacement. Although I would hope that this would not be a problem with a Thinkpad, why take chances? I believe that placing the machine into suspend mode cuts power to, among other things, the mouse port. So, while cycling the power is the safest approach, just putting the TP into suspend is probably equally as effective.
