You will get an inventory list to fill out on which you can list exactly what is being sent in too. When I sent mine in for a keyboard repair I took everything that is removable out - hard disk, battery, floppy disk, etc. I figured why take unnecessary chances.. I would not ship it with the battery installed inside in any case - it's pretty heavy compared to the rest of the Thinkpad, but I imagine if you had a dead battery you'd just have to return it by itself.
